Diane's understanding sounds good. If you poke and poke at the missing scroll bar you can sometimes see a transient and non-functional hiding scroll control. I've been working around this problem with LIBOVERLAY_SCROLLBAR=0 emacs24 From what I understand from searching whatever library is providing the Ayatana hiding scroll bars has a manually curated blacklist of incompatible applications.
