I confirm this bug, using gnome-shell in Ubuntu-GNOME 14.04. I found a simple workaround though: just launch the display properties from gnome control center and change the resolution, then change it back to the normal resolution. I can confirm that this is not an issue in unity on my friends acer aspire ultrabook with intel hd 4000 graphics, as well as my old hp with integraded intel graphics. I found a fully working workaround! By installing the Optifine mod you can choose how the game is going to go into fullscreen mode. To do so install the mod go to optionsvideo settingsOther and set fullscreen mode to the desired resolution.
