Having the same issue after updates that ran. Docky was running but something crashed it, after trying to restart Docky it failes with the same message. Found a workaround. Looks like docky was unable to find the directory(or it was looking in the wrong directory). Create a directory in your home folder name it .docky. And for me Docky is working fine. I am using ubuntu 12.10 x86_64 and i was having the same problem.
