I switched to Debian wheezy (based on kernel 3.2.0) and the problems seem to have gone. Situation is still the same with the current 12.04 kernel (3.5.0-27.46~precise1): With at least one VM (KVM) running, the system does not freeze, but the aport GUI still pops up a few times a day.
