Still happening on Ubuntu 16.04. After boot starting any apps is really slow and the reason seems to be update-manager hogging all CPU time. I can confirm that update-manager uses 100% cpu time for minutes. I can reproduce this by opening the technical details of a package and then clicking to various packages. The package which usually needs minutes to load the information is "Linux kernel headers for version 4.2.0 on 64 bit x86 SMP".
