The issue can be fixed by installing the following Gnome extension: https://extensions.gnome.org/extension/851/flash-fullscreen-fix/. It would be nice if the functionality of this extension could be integrated into gnome-shell by default. I can confirm the issue. My System is Ubuntu 14.04 LTS + Gnome Shell (installed manually because I hate Unity). I have just upgraded my system from Ubuntu 12.04 LTS.
