Do you still have this problem?
Do you run desktop effects?
If so, does it happen if you disable desktop effects?
Do you run GNOME, Xfce, or another window manager?
Does John Fensome's idea work?

Try just moving the mouse icon onto the main monitor. Found this myself
once and I'd left the mouse on the secondary screen, silly I know but
shouldn't happen after a clean reboot. Chow

Are you using the desktop effects? This is a window manager bug. So it
depends on which you are using: metacity or compiz.
