I tested on Ubuntu GNOME 16.04.1 with a .png. After I installed eog 3.18.2-1ubuntu2, eog correctly automatically refreshes the image when I overwrote the image with gimp. The package will build now and be available at https://launchpad.net/ubuntu/+source/eog/3.18.2-1ubuntu2 in a few hours, and then in the -proposed repository.
