I have installed Engimail several times on different computers, and I have never seen that checkbox checked by default. Looks like this is not a valid bug. I cannot replicate the issue -- tried using the AMD64 LiveCD and installing Thunderbird and Enigmail but the isue did not appear. My Thunderbird mail profile was originally from a Windows sytem but I am not sure if that has anything to do with how C:\Program Files\... showed up in the Override.
