Thanks for taking the time to report this bug. I can confirm this running Hardy Alpha. I opened two Nautilus windows, and attempted to paste a file from the desktop with the same name as a file in Nautilus window 1 into Nautilus window 1. As expected a dialog appears asking if I want to replace the file already in that directory.
