This was a bug in gnome-terminal that has since been fixed. If you are
still having this problem with a different terminal please open a bug
against the package for that terminal, not compiz.

- I hava a hp nx8220 laptop, with ubuntu hardy. I have to turn off desktop 
effects off, to play tremulous or ioquake3, because if i dont, the sceen blinks 
every three seconds. When I turn off the compiz effect, the terminal window 
show switch to the standard transparency, not showing the windows under the 
terminal, just the background. It's fine.
