I was having this issue with Limewire very recently. I was able to resolve it by setting metacity to my windows manager and gnome GTK as my windows decorator. I have to switch back and forth though. Whenever Compiz is running and I try to load limewire, it absolutely mangles the x server. Eventually freezes the system. I'm still having this problem in Jaunty. Happens when SpiderOak (another Qt app) is docked to the system tray.
