From upstream: i also think this is the problem of qt configuration, lyx should just adopt whatsoever you define there. do the comboboxes in preferences share the same problem? if not reopen this bug. Therefore I'll mark this bug as Invalid. I think that it is using the qt theme, not the gtk one, and perhaps qt takes the colors (but not the theme) from gnome. This can be fixed installing the gtk-qt-engine, and using qtconfig-qt4 to set the theme for qt applications to gtk+; this may be suboptimal for some kde applications (that may be considered a bug if you encounter any) but should work for you. This is certainly not a bug in lyx.
