It has do a lot with update-manager. The update-manager package also contains the software-properties (the graphical sources.list editor). And the editor should not crash if there is no /etc/apt/sources.list. This is the default behaviour of Automatix, it has no sweet way to fail. It has nothing to do with update manager. When you installed automatix it broke your repos. The software-properpties seem to be annoyed by user who remove essential configuration files too :) This is fixed in my local edgy branch. When I click "Repositories" inside of Synaptic after removing sources.lst it gives the popup above, but doesn't show me the repository list.
