I think the problem is everything between the lines

### BEGIN AUTOMAGIC KERNELS LIST

and

### END DEBIAN AUTOMAGIC KERNELS LIST

gets auto regenerated when a new kernel is installed, and update-grub is
run.

see bug 21412 and bug 2646.

What happens if you copy the windows entry above ### BEGIN AUTOMAGIC
KERNELS LIST and run sudo update-grub ?

Confirm that grub-update doesn't affect anything above 
### BEGIN AUTOMAGIC KERNELS LIST
but that is not ideal, being before all the instructions and examples etc. In 
bug #21412 it was suggested to have an include for the autogenerated output or 
something similar, or even moving to Grub2 (don't know if it's stable yet or 
its capability; Grub1 itself is no longer being developed).
As a workaround for me it's fine, provided its location before all other 
options doesn't affect it. Ideally it should be smart enough to detect Ubuntu 
kernels and only modify its entries. Even if you have a distinct Ubuntu section 
like the automagic one, but more specific.
It is able to leave my Splashimage line alone in Dapper, which it didn't 
previously, so it should be able to do the same for non-Ubuntu entries.

All this would be moot if there were a proper Graphical Grub editor,
which is a separate issue.
