Marking as duplicate of #881046 which has links to the upstream bugs and
is confirmed and assigned. This is a bug in xserver upstream and will
affect compiz, GNOME, Unity, KDE, Kubuntu and probably XFCE / Xubuntu as
well...

It's a regression bug upstream and at time of writing there are three
patches suggested to fix it, so there is hope!

Just would like to chime in that I also am having this issue.  My Asus
EEE 1010HAB netbook has a max resolution as detected of 1024x600, but I
would use xrandr to stretch the size of my desktop, with amazing
results, in Ubuntu 11.04, with no problems whatsoever, using the
following command:

xrandr --fb 1280x1024 --output LVDS1 --scale 1.25x1.71

The stretch functionality still functions as expected after upgrading
to Ubuntu 11.10, showing a desktop that APPEARS to be 1280x1024, but I
believe the mouse coordinates have ceased to be scaled to match, as the
mouse stays bound into a 1024x600 area in the new stretched desktop,
effectively making the bottom and right hand sides of the screen
unreachable with the mouse cursor.  Perhaps the mouse boundaries are now
being based off the actual resolution instead of the stretched
resolution, or the mouse coordinates are not being translated properly?

The issue you're describing doesn't sound related to Unity. Could you
log into a classic gnome session and see if this issue persists?
