I also have this problem, most notably with Firefox. I had it in 11.04 too, and it is still here in a vanilla 11.10 install. I read somewhere that it could be solved by opening nautilus and drag an icon over unity, which works, but is fairly unintuitive. :) Would be happy if this problem got solved.
