I had deleted by mistake the sql/ directory then uninstalled freeradius with all configuration files from synaptic, thought it was enough. Works here on a new install of freeradius freeradius-mysql. Maybe you have manually deleted /etc/freeradius/sql/mysql/dialup.conf at one point, which would break further configuration.
