I have just experienced the same issue in a completely different computer with 
very similar set up. After seeing these posts:

The common factor seem to be the awesome window manager used in
conjunction with Gnome. Someone suggested it's related to nautilus. And
it seems to be true: when this happens, killing nautilus solves the
problem.

Note that, when this happens, I can see with 'evtest' the click events,
but they'll produce no effect. Restarting the X server solves the
problem.
