Are you using exchange to manage your calendar?

If so, This is a fairly common problem with exchange calendars and you may have 
to live with it.

One thing that has sometimes helped me in the past is to delete the exchange 
account on the iphone and then recreate it.  If you decide to do this, make 
sure that you know how to recreate the account (server names, passwords, etc.)

Are you certain the entries are "doubled" in the same calendar?  I ask because 
I wonder if you're not having entries posted to more than one calendar so they 
would naturally appear twice; and when you delete an entry, they likewise are 
naturally being deleted from both calendars.

If I were having this problem, my first recourse would be to make certain that 
only a single calendar file is being modified.  This is accessible towards the 
bottom of the calendar entry screen and it's quite possible to have multiple 
calendars designated for update.
