If you want to create different folders using your iPhone, these are the steps 
someone gave on how to do this and you then just move your email to the 
particular folders you have created. If this isn’t what you were asking, then 
disregard my message. 
 1. When focus is in the inbox list of messages tap mailboxes in the top left 
corner. Of course, if using voice over it is a double tap. 2. When the list of 
mailboxes appears tap the edit option in the top right corner.
3. Tap new mailbox in the bottom right corner.
4. Type in the name for the new mailbox.
5. Flick right until you hear “mailbox location” and then do one more flick to 
the right to a button that might not be labeled and tap that button.
6.Flick right past the mailbox location heading to the Mail account name and 
tap the account name where you want the mailbox located. 7. Now you can tap the 
save button in the top right. 8. Tap the done button to complete the process.

If you are talking about creating a filter that would put certain messages into 
one folder, and other messages in another folder, you cannot do that on the 
iPhone.
Depending on which mail service you are using, you could create folders in your 
application on its web interface or on a computer that would show up on your 
iPHone and then you could manually move messages into those folders for 
organization.
