Update on this: I upgraded to Mint 18, which is based on Ubuntu 16.04/Xenial
(and has SDL 2.0.4), and Wesnoth now correctly appears on the panel.

This could be related to the time it takes until the SDL event loop is
invoked. It may be worthwhile to look at that behaviour.

Pentarctagon, would you be able to help me to test a pull request where I try
the above? I can't reproduce this problem myself, but it would be very good to
resolve it.

I just discovered that restarting Cinnamon with control+alt+escape results in
Wesnoth showing up on the panel.  Obviously that's not ideal, but it's a
workaround at least.

After updating to SDL2 Wesnoth no longer appears on the panel, so the only way
to reach it when minimized is alt-tabbing:
