So, the SetupFCM does not start the TDPsql installation afterwards which

create two dsm.opt (one for SQL and one for Exch) in these dsm.opt files

There is no such thing as TDP for Ms SQL 2008...
However, the latest version of Data Protection for SQL,
Data Protection for SQL 5.5.5 does support legacy and VSS backups
for SQL Server 2005, SQL Server 2008, and SQL Server 2008 R2.

I do not think you have correct combination of TSM Client and TDP for SQL. TDP
for SQL is too new for SQL 2000 (I think the latest patch is 5.5.3.2) and TSM
Client is too old for SQL 2005/2008.
I am not sure, but to backup to backup the both SQL 2000 and 2005 you need to
reduce version of TDP

backup, thus the lowest number of things that can go wrong
Everybody always prefers to do things the way they've always been done. Nobody
likes changes.
