For the sake of Google: this solved it exactly. To stay inside the packaging, I commented out the protocol stuff and am continuing to use the provided milter. Note that this means the provided documentation, while not wrong, is misleading for the Debian setup. As it defaults, the line given

I am running amavisd 2.44 chrooted on OpenBSD 4.0. I am running rules_du_jour.sh and even though I specify my SA_DIR (inside /etc/rulesdujour/config) as /var/amavisd/etc/mail/spamassassin I keep getting errors because I have score modifications for non-existent rules inside
