Gnome on Wayland doesn't parse ~/.Xresources anymore[1]. The workaround
is loading ~/.Xresources manually or adding a startup entry to load
~/.Xresources.

If you read urxvt(1), under RESOURCES, you'll see all the different 
possible ways of configuring urxvt. $HOME/.Xdefaults is the one I use.
