If EHCP is screwing with DNS then this means either you're running your own nameserver (which you never, ever want to do) or they provide a nameserver of their own that you're using. It is possible that they're not screwing with DNS, but are instead running some sort

Sorry, I still don't understand how exactly this would help? As I've said previously, I can point my domain to my VPS, that isn't the issue here. The only time this becomes a problem is when I add the domain through EHCP itself. I don't think cloudflare does anything

That's why I'd suggest you to try and use cloudflare's nameservers instead, and point the IP address of your VPS from there. Just a suggestion though.

@2, oh no, the domain is already pointed to my server. The issue here is that EHCP wants me to create a domain on their end in order to manage things such as email, mysql, etc, but if I do that I am forced to use my server's actual IP in order to access the control panel

at post 3 that controle panel you install on your windows server to host a website, i've never had any experiences with other controle panels becides vestacp and c panel, turns out vesta is my favorit and much better

You could try pointing your domain to use Cloudflare's name servers instead. It would be much easier that way.Also, I'm a little Off topic here, but you've got a private message from me.
