Hey All - Thanks to the suggestions everyone gave. On the off chance someone is looking for an even quicker solution. I've just discovered you can simply drag and drop your desired files into an edit window and it will paste all the contents in. Perhaps this may not be a solution for everyone

The obvious answer is to copy the Markdown and paste it into WordPress. WordPress will convert it to it's own special format(s), and then your should be good to go. If you insist on using HTML for WordPress, Daring Fireball offers a BBEdit plugin that converts Markdown to HTML.
