There are some changes:
1. Clone the module before call LLVMLinkModules2, remove other
clones for it.
2. Don't delete module in function llvmToGen.
3. Add a function programNewFromLLVMFile so genProgramNewFromLLVM
and buildFromLLVMModule only handle llvm module. Actually,
programNewFromLLVMFile is
OK, the chaos in llvmToGen is the root cause of this bug, refine that function
may solve the problem.

I think the module should not be deleted in llvmToGen, the caller decide to
