Hi, I have no experience submitting sequences. That said, I see that the NCBI website talks about software they provide for this. http://www.ncbi.nlm.nih.gov/Genbank/index.html Looks like they have a web tool, and there was information about a standalone tool, Sequin, that accepts FASTA files.
