Also "Radio Tray" suffers from the same problem. Closing an app which has a corrupted icon restores the icons again (in my case). I upgraded from Ubuntu 16.04 to 16.10 and the issue is present also for me (and according to the posts on ubuntu forums, affects many other user) and is not related just to Skype indicator icon, but for me the same issue is present for Owncloud indicator icon as well.
