i suggest you phase lock your 20 MHz generator
to the frequency synthesizer that's generating the adc clock,
and setting the input frequency to the exact center of a spectral bin.
(that insures that every spectra will have the same exact and integer
number of sine waves in it).

The problem appears limited to the CPU interface of QDR1 on ROACH1. It appears
you are the first ones to use the CPU interface of QDR1 on ROACH1 with an
