recently where I noticed my TMS server was not collecting data because cdr
repository manager is not running.

What is the best ways to disable most of mailboxes on Unity, leaving
just some of them unchanged ? Removing the users on Unity admin GUI ?

If just disable, i'd remove the forward and leave the unity users
If you delete the users all calls will end up in default greeting - can't
imagine a customer would be happy about that one.

If people are not able to leave voice messages (no forward) then MWI won't be
turned on.
If it's on already people should listen to their voicemails :) - which will
turn it off
In the odd case it's on by accident force it off.

Here is a simpler solution.
Create a new partition on unity and move all the users you want disabled
there. Don't add it to any search space and you are done
