CSCtb68915 CRS documentation should inform customers by means of a warning note that prompts, scripts and any document should not be copied using file system and should be uploaded using Appadmin. Using file system method may cause a total loss of files after a node manager restart or when the system is rebooted. After all , new script is available to be associated to any application ( SSCRIPT[..aef]) Do I need to upload this new script using script management GUI ? The script will not show up unless you load it via GUI, also you should always refresh the script and/or app when changing the script. The GUI will not allow you to upload a duplicate script as the defaults are in a custom directory that you cannot save to via the GUI.
