Just specify them when you compile.
qmail-scanner
./configure --admin virusadmin \
--domain mydomain.net \
--scanners clamscan,verbose_spamassassin \
--debug no \
--install \
--notify recips \
--log-details syslog


Then, modify qmail-scanner-queue.pl or whatever it's called to use clamdscan
instead of clamscan, make sure you're running clamd, and you're golden.

If you're using vpopmail, you'll need a
--use-vpop yes
somewhere in there.
