What do you mean by
"I go to my library and play songs from a folder"
Playing through the clem interface or by right clicking from a file browser?

Go to: Tools>Preferences>Behaviour
this will answer some of your questions

Many Playlists
One Queue

The Queue is whatever playlist contains the song presently playing or paused
all the playlists open on the clementine can be modified, you can save any 
version of a playlist you wish, to be opened as you need
