I have attempted to replicate this issue on Mac OS X and was unable to do so.  
I suspect this may be a Windows-only issue?  Perhaps someone else on OS X can 
confirm.

I did the following:
1) Create new Maven web application
2) Set Tomcat server in "Run"
3) Build and Run project.  

I only see the one deployment.

Subsequently, I attempted to run the same application on GlassFish and had no 
issues.

My configuration is as follows:

OS:  OS X 11.2.3
JDK:  Java 1.8.0_171
NetBeans 12.4
Tomcat: 9.0.46.0
GlassFish 6

At this time, I believe NetBeans depends upon the glassfish-web.xml to set the 
context root.  I will look into removing this dependency.

Indeed, I can concur that this is an issue.  I've found that creating a 
sun-web.xml is a temporary workaround for the issue...but that file is no 
longer used in modern projects.  I will work on repairs to this issue as time 
allows.

This continues to be an issue with NetBeans 11.1 beta3.  I am planning to dig 
in a bit more to try and resolve before final release.  However, I do not see 
it as a show stopper.  As a work around, change web.xml version to 3.1 and then 
create the servlet filter.  The web.xml version can then be changed back to 
4.0.  

Will update this issue with progress as work continues.

If I run Apache NetBeans using JDK 9+, then I am unable to manage GlassFish 
server or deployments to GlassFish server from within the IDE.  GlassFish 5+ 
currently only supports JDK 8, so I believe this is OK.  The expectation will 
be that Apache NetBeans must be run under the JDK that is being used for 
deployment of Java EE applications.

 

When running NetBeans under JDK 8, GlassFish support works, as expected.

I wish I had more information for you...I hate to leave such a vague 
description.  However, I was merely editing the SQL file and the popup dialog 
showing the error was presented.  I closed it and began to edit again, and it 
popped up a second time.  After I closed it again, I did not happen again.  I 
am not sure if it was due to auto complete, but that would have been my first 
inclination.
