I have trouble seeing certain symmetry-related molecules sometimes. This
is extremely acute when the molecule being solved is very elongated. In
one bad case, with display radius turned to 63 Angstroms and Calpha
being displayed, I can see a million symmetry

Thank you very much, Paul. The suggested hack,
|(set-symmetry-shift-search-size 2)|
from the documentation works. This happens to me more than rare, so I
added it to my .coot (and will wait for the implied improvement in the
search algorithm).
