When the hunter-seeker craft which look somewhat organic and vaguely octopoid (in a Lovecraftian way perhaps?) start tearing into the Nebuchadnezzer no water comes into the ship even though it looks like they're going through water, thus implying that these things are moving through air, if so, why are they that shape? As to your comments about the Heisenberg Uncertainty Principle, it would go both ways since it is a matter of CONSCIOUSNESS and the computer minds are a consciousness having Artificial Intelligence and all. Thus the Mr. Smith's would have an affect on the Matrix and the people would have an affect on them as well. Some other points, why was there a need for a hierarchy within the agents? Mr. Smith was obviously in charge, and the other two were just assissting him.
