When I switched, it started prompting me for the send password with each
email I send. Previously, it would cache the password somewhere.

I just upgraded to cygwin 1.3.13-2, and ssh-add stopped working.
Backing up to cygwin 1.3.12-4 fixed the problem.
The symptom (with cygwin 1.3.13-2 installed):
bash $ ssh-agent bash
bash $ ssh-add
cannot connect to ssh-agent process
bash $
