You should debug it. It can be normal in Cygwin due to the way inode numbers are emulated. Neither FAT nor NTFS actually have inode numbers so we're using a funny guessing method (nah, actually a hashvalue generated from the pathname). Look into the implementation of fhandler_disk_file::fstat().
