I don't know apt-proxy but as far as I see it uses python-apt's VersionCompare() which then uses DoCmpVersion from apt-pkg, if I'm right the bug belongs to the last one, but maybe the issue is with an outdated python-apt, could you try the latest version ( of python-apt and libapt-* )?

In my case that bug was produced for having changed the /usr/bin/python
symlink (I want 2.4 as default) doing the change recommended in bug
#378146 solved the problem.
The change was done in line 86 of pyversions.
