The identical theme works fine under the Ubuntu
distro.
~$ diff -r /usr/share/icons/Nuvola
/mnt/debian/usr/share/icons/Nuvola
Binary files /usr/share/icons/Nuvola/icon-theme.cache
and
/mnt/debian/usr/share/icons/Nuvola/icon-theme.cache
differ
There is no cropping of icons. Ubu is running

I think this is a bug in the SVG themes that you are using (rather
than nautilus) see,
