Sorry, Thorsten: I had a mistake, you were right. This is not a nedit specific problem, but several applications linked against lesstif have clipboard problem.
This problem is present in the amd64 distribution (testing at least) but not in the i386 distribution. This bug seems to be similar to http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=217121 I'm sorry to waste your time.
