Should this really be a bug against genders? genders is using the
config.{sub,guess} from /usr/share/misc/ which is provided by the
autotools-dev package. Would it be appropriate for me to reassign
this bug to that package?

Yes, since your package copies config.{sub,guess} to the top directory,
where as the files that are actually used during the build are in
the config directory.
