You can try:

With the level to 0 but the control to ON, there is the ugly noise (with
module removed from kernel). Turning off the control stops the noise
$ amixer set Beep 0 amixer set Speaker on modprobe -r pcspkr
I get a smooth and low beep.
ON my system there is no Beep control, only a PC Beep control. And no
Speaker control at all... Is this normal ?
So all independent from pcspkr. Must be an issue from snd-hda,
though.

I blacklisted the module (added a line
blacklist pcspkr
