A new PackageKit is released next week (7th November), I will package
the new PK revision ASAP, as it fixes some more bugs reported against
PK.
If this is urgent (the bug reports are becoming more and more...) I
can probably ask my sponsor to upload a version with backported
patches earlier.

I would suggest to ship it directly into the packagekit-gtk3-module
package as gpk-pk-gtk-module.desktop should only be installed when
libpk-gtk-module.so is also present.

as this is now a highly visible bug with GNOME 3 I'm raising the severity a
little. Would be great to have a fixed g-pk in unstable soon.
I'd like to second bigon's suggestion to ship the desktop file in
packagekit-gtk3-module.

PackageKit and GNOME-PackageKit. (this is better than fixing it
downstream)
