The issue was fixed after fluxbox-1.3.7 release and 1.4 has not
completed. I have backported the fix to version 1.3.5 currently
available in Debian.
Notice that the same bug is reported for experimental as

Having the same problem – gnome keyring prompts, file-roller,
Transmission property windows, Nautilus prompts, and Eye of Gnome
prompts, and certainly more, are affected.
These windows are always placed at screen position 0x0, made immovable,
and set to always-on-top. The result is

Unfortunately, it is not fixed. It reappears from time to time
without a clear reason why. This time it may be linked to the fact
that I used an external projector. Restarting fluxbox fixes it (at
least temporarily).
