Bug#969950: Workaround: multipath-tools: multipath not detecting more then 128 Paths

2020-09-10 Thread bugs

Dear maintainer

After several bare-metal re-installations i found a simple workaround
which seems to work, at least for me.

I changed the multipathd.service script in systemd as follows:

3c3
< Wants=systemd-udev-trigger.service systemd-udev-settle.service
---
> Wants=local-fs-pre.target multipathd.socket blk-availability.service

May be, there is a conflict or timeout in the udev service?

After this change, the system boots as expected, including all required
services.

Best regards, Frank Moehle

Bug#969261: cyrus-common: bumping to debhelper 13 needs usind dh_installtmpfiles

2020-09-10 Thread Jean Charles Delépine
Package: cyrus-common
Version: 3.2.3-1
Followup-For: Bug #969261

Hello,

The file /usr/lib/tmpfile.d/cyrus-imapd.conf isn't installed anymore.
Cyrus can't start without the dirs /run/cyrus and /run/cyrus/socket
created by systemd tmpfile mechanism.

https://manpages.debian.org/testing/debhelper/dh_installsystemd.1.en.html

debian/package.tmpfile
Only used in compat 12 or earlier. In compat 13+, this file is handled by
dh_installtmpfiles(1) instead.

If this exists, it is installed into usr/lib/tmpfiles.d/ in the package
build directory. Note that the "tmpfiles.d" mechanism is currently only used by
systemd.

Without this file cyrus can't start on a fresh install and can't reboot on an
old one.

Sincerly,
Jean Charles Delépine

* License : Artistic-2.0
  Programming Lang: GNU R
Description : Single-cell RNA-Seq for differentiating human skeletal
muscle myoblasts
Skeletal myoblasts undergo a well-characterized sequence of
morphological and transcriptional changes during differentiation. In
this experiment, primary human skeletal muscle myoblasts (HSMM) were
expanded under high mitogen conditions (GM) and then differentiated by
switching to low-mitogen media (DM). RNA-Seq libraries were sequenced
from each of several hundred cells taken over a time-course of serum-
induced differentiation. Between 49 and 77 cells were captured at each
of four time points (0, 24, 48, 72 hours) following serum switch using
the Fluidigm C1 microfluidic system. RNA from each cell was isolated and
used to construct mRNA-Seq libraries, which were then sequenced to a
depth of ~4 million reads per library, resulting in a complete gene
 expression profile for each cell.

Provides an implementation of the framework of reversed graph embedding
(RGE) which projects data into a reduced dimensional space while
constructs a principal tree which passes through the middle of the data
simultaneously. DDRTree shows superiority to alternatives (Wishbone,

The tar ball I provided contains a patch, which changes this to "/usr".
No need to change the upstream code. If you unpack the source package
using "dpkg-source -x ..*dsc" the patch should be applied.

As I provided only the debian.tar.xz file, you need to:

With the release of Debian bullseye references to stable/updates need
to be replaced with stable-security.

In one of the comments in the release.go file, there is a comment that
references stable/updates so will become broken after bullseye becomes
the next stable Debian release. It also references the URL to the
stable/updates Release file, which will also no longer work.

Package: fai-doc
Version: 5.9.4
Severity: minor

File: /usr/share/doc/fai-doc/examples/simple/scripts/LAST/50-misc
User: debian-de...@lists.debian.org
Usertags: bullseye-security

The above two files reference $release/updates but the files don't
appear to take account of the fact that from the Debian bullseye
release onwards /updates must be replaced by -security otherwise the
apt sources.list being generated will no longer work.

   $ grep -r /updates /usr/share/doc/fai-doc/examples/simple/
   /usr/share/doc/fai-doc/examples/simple/files/etc/apt/sources.list/GNOME:deb
{%security_cdn%}/debian-security {%release%}/updates main
   /usr/share/doc/fai-doc/examples/simple/scripts/LAST/50-misc:deb
$apt_cdn/debian-security $release/updates main contrib non-free

For the GNOME file, I suggest replacing {%release%}/updates with a new
{%release-security%} variable and similar for the 50-misc script.

I've filed this at severity minor since it is just example files.

Bug#970054: fwupd: Missing Depends (or Recommends) on udisks2 for UEFI update

2020-09-10 Thread Limonciello, Mario
Thanks for the report, and submitting the fix upstream!

I agree, it should probably be a recommends and we should pull that patch in
for safety. I'll include it in a 1.4.6-2 upload once we merge it upstream.

Thanks!

I see, I guess this bug can be downgraded to minor then.

I'm only doing drive-by reporting of the issue [1], so I won't be doing
any forwarding of this issue upstream, so I hope you are able to ask
them about fixing the issue.

Bug#949297: Patch for preferences

2020-09-10 Thread Archisman Panigrahi
A patch for enabling preferences in the headerbar has been proposed at
https://gitlab.gnome.org/GNOME/cheese/-/merge_requests/34

While I can't say whether (or when) the patch will be accepted in the
upstream, I can confirm that the patch fixes the issue in Cinnamon.

A debian package incorporating this patch has been made, and available at
https://launchpad.net/~dtl131/+archive/ubuntu/mediahacks2/+packages

It would be great if the patch is applied to the Debian Cheese package, and
possibly backported to Buster (even if the upstream does not accept it).

For more details, see
https://launchpad.net/~dtl131/+archive/ubuntu/mediahacks2/+packages

Bug#966098: systemd: 'systemctl status' reports "access denied" after upgrade

2020-09-10 Thread Dima Kogan
Hi. Thanks for replying.

I just ran some tests, and I don't think sudo is the problem. And to be
clear, this isn't a "dist-upgrade". This machine is running sid, and an
"apt upgrade" triggered this issue.

The current state is that the machine is up-to-date with the exception
of systemd. Upgrading systemd causes the issue being reported, so I
downgrade it back to keep the box usable.

Latest sequence:

1. I logged in as root WITHOUT sudo, as suggested, and I upgraded the
   systemd packages:

   dima@snarky:~$ su

   Password:

   root@snarky:/home/dima# sudo aptitude install systemd

The following NEW packages will be installed:
 systemd-timesyncd{a}
The following packages will be upgraded:

libnss-systemd : Depends: systemd (= 239-15) but 246.4-1 is to be installed
The following actions will resolve these dependencies:

Upgrade the following packages:
   1) libnss-systemd [239-15 (now) -> 246.4-1 (unstable)]
   2) libpam-systemd [239-15 (now) -> 246.4-1 (unstable)]

Bug#970062: ecryptfs-utils: Consider providing package in buster-backports?

2020-09-10 Thread Boyuan Yang
Source: ecryptfs-utils
Severity: wishlist
X-Debbugs-CC:g...@debian.org

Hi,

I just noticed that ecryptfs-utils was not in buster repository. Since
the previous bugs are now solved in Testing, can we provide it in
buster-backports to benefit Debian 10 users?

Since I am not familiar with the tool, I can make a no-change backport
if you find it okay. It would be even greater if you can directly
provide a buster-backports upload.

Thanks,
Boyuan Yang

I see, I removed the autopkgtest from the package. But in future updates I will
see if I
can deploy correctly.

Whoever sponsors this package, I will be very grateful.

Description : gstreamer's Rust bindings for the Player crate

GStreamer (Player library) bindings for Rust. Documentation can be found here.

These bindings are providing a safe API that can be used to interface with
GStreamer, e.g. for writing GStreamer-based applications and GStreamer plugins.

The bindings are mostly autogenerated with gir based on the GObject-
Introspection API metadata provided by the GStreamer project.

It is part of the gstreamer "suite", and provides a programming interface
for applications using gstreamer to play media. In particular, it is a
dependency for applications like gnome-podcasts, which I intend to package once
this is made available.

Ideally, it should be maintained by the Debian Rust team (had a brief
conversation about it in IRC).

Unfortunately 1.0.3+dfsg-2 didn't actually fix this, I suspect due to
some issue with the rules around debconf and replacing symlinks with
files. When upgrading from 1.0.3+dfsg-1 to the new version, what
happened is I ended up with /etc/xdg/autostart/solaar.desktop.dpkg-new,
but the old symlink to the other file still in place unmodified.

pipewire 0.3 is in unstable and built on all release architectures, so
please upload weston, krfb and xdg-desktop-portal-kde to unstable, either
with a build-dependency on libpipewire-0.3-dev or with their pipewire
support disabled.

(For xdg-desktop-portal-kde: a version of xdg-desktop-portal with
Pipewire support enabled is also already available in unstable on all
release architectures.)

I'm looking into also re-enabling Pipewire support in GNOME 3.36. I couldn't
get it to work in a test VM, but that might just be because the VM is using
QXL graphics, which until recently didn't work with GNOME screencasting
due to driver limitations (3.37.x has a workaround). If it works on real
hardware, I'll upload. If not, we'll have to wait for 3.37.x (which I have
already confirmed does work).

Thanks,
smcv

Bug#968603: memcached should enable TLS by default

2020-09-10 Thread Chris Lamb
Hi Moises,

> We run the tests afterward on a dedicated machine..

The question here is not when or where these tests are run - can you
reproduce these test failures at all on this other machine? I can
reproduce them locally here (NB. with TLS enabled during the build).

If you can/cannot, sharing the test log would be a good next step.

> ...we do not run memcacheds test suite during build because it is cpu
> load dependent and not stable enough for us to rely on it during build.

As an unrelated remark, if the tests are CPU-load dependent (and
therefore non-deterministic) I would suggest you file that as an
upstream issue. A randomly-failing testsuite is, as I am sure you are
aware, not good software engineering practice.

Thanks for looking into this so far.

  Programming Lang: GNU R
Description : ggplot2 Extension for Publication-Ready Sequence Logos
The extensive range of functions provided by this package makes it
possible to draw highly versatile sequence logos. Features include,
but not limited to, modifying colour schemes and fonts used to draw the
logo, generating multiple logo plots, and aiding the visualisation with

  Version : 0.12.2
Upstream Author : Jason Cory Brunson
* URL : https://cran.r-project.org/package=ggalluvial
* License : GPL-3
  Programming Lang: GNU R
Description : Alluvial Plots in 'ggplot2'
Alluvial plots use variable-width ribbons and stacked bar plots to
represent multi-dimensional or repeated-measures data with categorical or
ordinal variables; see Riehmann, Hanfler, and Froehlich (2005)
  and Rosvall and Bergstrom (2010)
 .
Alluvial plots are statistical graphics in the sense of Wilkinson (2006)
; they share elements with Sankey diagrams and
parallel sets plots but are uniquely determined from the data and a small
set of parameters. This package extends Wickham's (2010)
layered grammar of graphics to generate
 alluvial plots from tidy data.

Bug#970054: fwupd: Missing Depends (or Recommends) on udisks2 for UEFI update

2020-09-10 Thread Jochen Sprickerhof
Package: fwupd
Version: 1.4.6-1
Severity: normal

Hi,

starting with 1.4.6 (or 25ba4157) fwupdmgr connects to
/org/freedesktop/UDisks2/Manager to get the ESP. You can see this by
running

dbus-monitor --system

while doing a

fwupdtool esp-list

with out udisks2 installed I get a segfault and fwupdmgr does not opt to
update the UEFI. I proposed a fix to the segfault here:

https://github.com/fwupd/fwupd/pull/2384

Still there should be a dependency on udisks2 (or a way to work without
it).

Cheers Jochen

binfmtc fails to cross build from source, because it configures for the
build architecture. The easiest way of passing the relevant --host flag
is using dh_auto_configure. Even then, the build fails during
installation as the packaging passes -s to install and it uses the build
architecture strip by default. Beyond breaking cross compilation, this
also breaks generation of -dbgsym packages. dh_strip already takes care
of stripping and handling DEB_BUILD_OPTIONS=nostrip. Simply skipping it
at the installation phase is the way to go. Please consider applying the
attached patch to fix all mentioned issues.

glibc removed support for ioperm on arm in 2.30:

sounds good, until there...

> STAGE 1: unexpected error

you're right, there is a lack of portability in the autopkgtest script:
only 'overlay' is expected somewhere, not 'aufs', and so the test script
fails even if the bootscripts did the job.

This will be fixed soon.

Thank you for this report.

Bug#970045: galera-4: Use user "_galera" instead of "nobody" to run the daemon

2020-09-10 Thread Otto Kekäläinen
Source: galera-4
Version: 26.4.5-1
Severity: wishlist

Using nobody and nogroup is currently discouraged:
>The specified systemd service file declares a User= or Group= that references

lib/systemd/system/garb.service User=nobody
W systemd-service-file-uses-nobody-or-nogroup
lib/systemd/system/garbd.service User=nobody

According to
https://www.debian.org/doc/debian-policy/ch-opersys.html#users-and-groups
it seems the proper solution would be to have a new user "_galera" for
this daemon instead.

Hello!

This bug blocks a couple of packages from being built on big-endian targets
in Debian Ports and also causes the package to be still affected by an
RC for too long.

Any chance this can be fixed the next days? Apparently the necessary changes
have already been merged in Salsa.

Bug#970038: r-cran-seurat: dependency is missing (hdf5r)

2020-09-10 Thread Lucas Kanashiro
Source: r-cran-seurat
Version: 3.2.0-1
Severity: important

Dear Maintainer,

r-cran-remotes has not migrated to testing because of a regression detected by
autopkgtest:

https://ci.debian.net/data/autopkgtest/testing/amd64/r/r-cran-seurat/6977467/log.gz

This is the important part:

── 1. Error: (unknown) (@test_load_10X.R#34) ──
Please install hdf5r to read HDF5 files
Backtrace:
 1. Seurat::Load10X_Spatial(data.dir = "../testdata/visium")
 2. Seurat::Read10X_h5(...)

══ testthat results ═══
[ OK: 392 | SKIPPED: 0 | WARNINGS: 0 | FAILED: 1 ]
1. Error: (unknown) (@test_load_10X.R#34)

After some digging I noticed that the main change in version 3.2 is "Support
for analysis and visualization of spatially resolved datasets", and the
Seurat::Load10X_Spatial and Seurat::Read10X_h5 pre-processing functions depend
on the hdf5r R package. AFAICS this new dependency it is not available in the
archive. So in order to enable this feature the hdf5r package is needed. As
soon as we have this package in the archive it should be added as a test and
runtime dependency.

Cheers!

On Thu, 10 Sep 2020 19:27:37 +0200 Tobias Frost wrote:
> I'll see if I can find some logs…

Ok, it seems so that my instance deletes its configuration itself…

But I think that needs a word on my configuration:
~/Documents is synced with my Nextcloud intance
I have setup XDG_DATA and XDG_CONFIG to be on
~/Documents/XDG/$hostname/{XDG_DATA XDG_CONFIG}
(to be able to share XDG configurations files on complicant apps more easy
between PCs)

~/Documents/XDG/isildor/XDG_CONFIG/Nextcloud is a symlink to ~/.config/Nextcloud
(so it is not on the share)

It seems that nextcloud app is deleting that file, (following the symlink)

Of course this could be a read herring, as I naively tried to reconfigure
the nextcloud without deleting Documents and I just got conflict everywhere now.

It is possible the the app is following the symlink and thinks, hey , file not
on the nextcloud server, delete it… Could be another bug though; (I guess it
should not follow symlinks, at least it used to ignore symlinks when syncing to
servers)

Next step I'll try a fresh resync…

It's about GitLab so Pirate should be in charge here. On the other

Bug#968707: thunderbird: Please allow Enigmail 2.2.x with Thunderbird 78

2020-09-10 Thread Carsten Schoenert

Hello Daniel,

any idea when Enigmail 2.2.x will finds it's way into unstable? Ubuntu
already is using this version in Groovy Gorilla.

Thunderbrid 78.2.2 will get released within the next hours and I like to
do a first upload of this version into unstable. But this isn't helpful
as Thunderbird will break now every Enigmail version below 2.2. So the
current installed Enigmail package would get removed.

Am 22.08.20 um 09:48 schrieb Carsten Schoenert:

Hello intrigeri,

Am 20.08.20 um 15:04 schrieb intrig...@debian.org:

Hi,

I see that on the debian/experimental branch, where the upgrade to
Thunderbird 78 is being prepared (many thanks for this!), the
thunderbird package has an unversioned "Breaks: enigmail":

 commit 8adec8f0bd5eff09cffa8ec8fb579989640e001f
 Author: Carsten Schoenert

enigmail: let any version of Enigmail break

The Enigmail functionality for managing OpenPGP keys and encryption is

now included within Thunderbird, means we want to break every existing
enigmal package version so it will get removed by newer thunderbird
 packages.

I don't think that's correct:

I've no doubt that this specific on TB packaging side isn't fully ready
and will need some fine tuning.
My intend in late of May and in the beginning of June was to have a in
principle working TB 78 package which is able to write and receive
emails. At this time it wasn't clear how the PGP part will move to.

But now more than two months later we see much more light and also did
get more and more information. So yes, thanks for having a critical look
at this.

in order to import existing secret keys
from the GnuPG keyring, and previously used Enigmail configuration,
one needs Enigmail 2.2.x (which does nothing more that providing
a migration wizard):
https://wiki.mozilla.org/Thunderbird:OpenPGP:Migration-From-Enigmail.
My own testing, both with and without Enigmail 2.2.x installed,
confirmed this.

I haven't followed the development of Enigmail in detail, but I assumed
that 2.1.x will be the last version of Enigmail which is provided by the
Enigmail team. So I'm a bit surprised that Enigmail will do a version
2.2. I'm not really happy about the spreading of news around inclusion
of Enigmail functionality into Thunderbird.

So:

1. I think the correct control field for thunderbird would be:

Breaks: enigmail (<< 2:2.2.0~),

2. To support users who currently use Thunderbird + Enigmail in
Debian, ideally we would have Enigmail 2.2.x in Debian at about the
same time as Thunderbird 78, i.e. presumably around 2020-09-22,
when the 68 series will be EOL'ed.

dkg, how likely is it that this happens?

If this does not happen, a plan B could be to set the
mail.openpgp.allow_external_gnupg pref to true by default, so that
Thunderbird's own OpenPGP code falls back to using GnuPG when it
cannot find a secret key it needs.

Thoughts?

I trust you enough to add the suggested version to the Breaks entry for
enigmail. And I can add this rather quickly as version 78.2.0 is in the
door, should be released officially at the beginning of the next week I
guess.
But of course it would be nice to hear also the opinions of Daniel to
this problem.

Bug#887085: systemd units are pushed to salsa

2020-09-10 Thread Pirate Praveen

The systemd units are pushed here

https://salsa.debian.org/ruby-team/diaspora-installer/-/commit/c40f18f363a35a967690e8bbff382330638b2755

We currently use debhelper compat 10 for this (like gitlab), but we
need to find out how to do it in newer debhelper compat versions.

Another thing is we need to properly manage /etc/diaspora.conf
migration to /etc/diaspora/diaspora.conf and find a way to export these
variables for the init script (gitlab does that already and we can use
the same strategy here).

I ran into the same problem with the lilypond package too, though
after adding double quotes around the display name of the email
address like so:

"Thomas Bushnell, BSG"

the Lintian errors went away.

This makes sense to me because the comma is used for separating
multiple email recipients, so Lintian is right in splitting it up at
the comma, i.e. trying to parse the string "Thomas Busnell" as an
email address, and "BSG " as another.

That said, perhaps the Lintian info message could be a little more
explicit, as the current text:

The changelog file contains an invalid email address: the domain needs
at least one dot. This looks like a mistake.

does not say that a comma isn't allowed anywhere in the display name.

Just my two cents. :-)

Cheers,
Anthony

Dear Maintainer,

Current Emacs in buster fails to verify archive signature of ELPA when
language-environment is set to Japanese (posibly other languages, too).

At first, I thought this bug comes from #965291, or #969971, but turned out
to be the separate issue.

steps to reproduce:
1. emacs -Q
2. eval following 2 lines:
(set-language-environment 'Japanese)
(setq gnutls-algorithm-priority "NORMAL:-VERS-TLS1.3") ;; See #969971
3. M-x package-list-packages shows following error:

Failed to verify signature archive-contents.sig:

Command output:

I also found that this problem never occurs on 26.3 in sid, therefore this is
only a stable issue.

Bug#965352: libopenmpi3: breaks tests in client programs

2020-09-10 Thread Drew Parsons
Source: openmpi
Followup-For: Bug #965352

As far as the client programs go (dolfin mpi4py petsc4py scalapack),
they are all building now (with mpi4py now patched to ignore the
bug).

Please close this bug if we don't need to monitor the problem any more.

finally, I uploaded a new version. Since I did not get any feedback
from upstream, yet, I am going open an issue for upstream.

Adrian, can you please have a look at the freshly uploaded version?

Thanks and kind regards,
Nicolas

Bug#962327: ansible: apt module doesn't respect 'default_release' for already installed packages

Hello,

Thank you for looking into this. Changing '-' to '_' doesn't make any
difference.

I'm guessing the module (or ansible?) accepts both or it should have
issued an error for an unsupported option.

Kind regards,
Andrei

Bug#969084: Added that

2020-09-10 Thread Wouter Verhelst
FYI: I added a "policy-rcd-declarative-deny-all" package that contains
an alternative default policy denying all service startup requests. As
soon as it passes my tests, I'll upload that to unstable.

You might want to update the script then to install
policy-rcd-declarative-deny-all (which depends on
policy-rcd-declarative) and drop the manual policy config file.

If wanted, I could also upload this to backports?

Regards,

(Sorry that this RFS has been hijacked. I try keep on topic now; I'm not sure
whether The Wanderer is DD or package maintainer, but its not relevant anyway)

Srry, EPARSE, can you expand?
Oh wait, I guess I see the misunderstanding now… Oops, totally sorry, I misread
the changelog entries all the time and missing the word "patch"… Actually those
changes _are_ changes to the debian package, so of course they need to be in
d/changelog. However, May I propose a better structuring like:

 * New patches:
   - udev rule installation patch.
   - metadata installation patch.
   - Remove bogus svg file patch. (**)
   - Patch to fix cmake parallel execution.
   - Add two plugin compatiblity patches (#1997).

(in my packages I usually write "New patch $patch-filename.", because details
would be the dep3 headers of the patch. This allow sometime better to understand
which patch is what change. But thats personal taste)

While having the changelog open:
 * Handle some lintian informational warnings.
is not a good changelog entry, because it does have enough information what has
been changed (and why))
 * Remove bogus svg file patch.
Its unclear to me why are you removing it? (If it doesn't cause problems I
would leave it…)

I will continue later, I need some food first ;-)
But I'm glad this knot in my brain has been sliced ;-)

So I think it's time to get llvm-toolchain-8 removed from testing (and
from sid in the long run).

Agreed, many thanks for filling this bug. It was on my todo list for a while :)
