Hi,
eigen3 supports eigen2-API [1]. In some cases this
migration requires changes in the code.
For avogadro I used mostly the patch, applied by upstream [2],
so you should probably will need to drop this patch, when the
new avogadro-version will be released.

affects the version, which is in stable now.
The only quick and dirty solution is the stripping of all
*.jar files in sumo-tools package/source.

eigen3-changes right now. I am waiting for feedback from maintainers
of other packages. After that I will start tiny NMUs of those packages.
