The problem has an easy fix. Scim is ignoring your locale, add a line like
/SupportedUnicodeLocales = es_AR.utf8
(use your locale, this one is for espaƱol_Argentina. utf8 )
in /etc/scim/global
Suggestion: A script could do this work at installation.

/SupportedUnicodeLocales = es_AR.utf8 is wrong.
This fixes the problem with java-based programs (such as jabref) and at least
with lyx.
In the original bug-report, the author has performed this change. Apparently he
has not installed
